Here is what Chik-Fil-A President Dan Cathy is being excoriated for having said:
We are very much supportive of the family — the biblical definition of the family unit. We are a family-owned business, a family-led business, and we are married to our first wives. We give God thanks for that
and this
“I think we’re inviting God’s judgment when we shake our fist at him, you know, [saying], ‘We know better than you as to what constitutes a marriage.’ And I pray on God’s mercy on our generation that has such a prideful, arrogant attitude to think that we would have the audacity to try and redefine what marriage is all about.”
Those are the views Emmanuel finds intolerably repugnant -- and note, there's nothing explicitly anti-gay about them . . . they're simply pro-traditional family (it's sort of like the French claiming that Americans are anti-France when they call America the greatest country on earth).
Now, here are some of Farrakhan's views -- views Emmanuel can, apparently, tolerate. They're appalling. Samples -- only samples! -- of Farrakhan's ugly rhetoric below:

"You say I hate Jews. I don't hate the Jewish people, I never have. But there [are] some things I don't like. 'What is it you don't like, Farrakhan?' I don't like the way you leech on us. See a leech is somebody that sucks your blood, takes from you and don't give you a damn thing. See, I don't like that kind of arrangement. You become our manager, you become our agent. Every one of us that got talent, we can't make it because you opened the door, and when you opened the door you get and we end up dead with nothing, owing the IRS."
"White people are potential humans - they haven't evolved yet."
"It seems like being gay or whatever sin you wish to be a part of is okay ... but I have the duty to lift that gay person up to the standard to ask if they want to live the life that God wants them to or live the lifestyle that they want to live."

Note that those remarks are not just pro-traditional marriage. They explicitly characterize gays as sinful (aren't we all?!). Yet Louis Farrakhan's involvement in Chicago city public affairs is welcome . . . while Mr. Cathy's company isn't even welcome to operate as a private enterprise there.
These are, to put it kindly, a strange set of values.
UPDATE: Here is video of Louis Farrakhan contrasting gay sex with "righteous conduct," and then attacking President Obama for changing his stance on gay marriage. Listen to this garbage. And then explain to me how Chik-Fil-A is the problem here.
