You need to re-read that chapter in the Autobiography. One of the things Franklin cited as turning him against Deism was his own behaviour toward Deborah Read while he was a Deist. He met her for the first time when he went to Philadelphia at the age of 17.

BTW his Autobiography is a great read. It provided inspiration for poor kids like John D. Rockefeller and Thomas Mellon (father of Andrew Mellon). Everybody should read it.
